Hell, their first meeting involved her putting her life in his hands, which is quite the opposite of being a threat. As for his discomfort... it makes him feel embarrassed that it's apparently so obvious, but since 95% of it boils down to him feeling inferior to her in strength and unable to keep up with her (with the remaining 5% being down to him being a prude), he doesn't know how to explain without feeling even more awkward.

There is excitement in the tension between them, but if Hijikata is honest with himself, he frequently feels in over his head with him. He just doesn't admit it.
